They need to now as big congestion in the other ports.

When Singapore was granted sovereignty over Pedra Blanca by ICJ in 2008, that created Singapore territorial water around the rock:

Maritime borders with Indonesia has been agreed, but not with Malaysia.
Negotiations are ongoing, however:

When you gain rights to a rock UNCLOS has criteria to getting territorial water you might or might not get any, for example Malaysia has islands in the South China sea some have water some dont. In just about all the cases China’s dredged up reefs have no water.
After the ICJ case in the UK the court said due to the fact that Pedra Branca is within 12 miles of both Malaysia and Indonesia they cannot award any water and will leave that to the 3 countries to sort out later.
Malaysia having got middle rocks and then putting substantial structures on them extended their port waters which engulfed Pedra Branca so hence you need Malaysian Permission to go by boat to PB as they knew full well it has no water.
The South west boundaries are still in dispute with both Malaysia and Indonesia as was well publicized a couple of years ago where Singapore extended a line but didnt get agreement from Malaysia and where that line meets Indonesian waters has never been agreed.

Yes Malaysia has spent a lot of money on establishing the Abu Bakar Maritime Base on Middle Rocks. Their sovereignty of which is not disputed, however.
You skipped the issue about Singapore water, they got none in the ICJ ruling and still dont have any around a rock that is 167m x 60m at low tide.
They started talking again in Jan 2020 as there are more then one issue to solve and that the last we heard.
